Possible Security Issue?

Hello, I'm running the most current dolphin/ray adfree version, downloaded about a month ago. I did a by the book install following each step, setting permissions and so on, I'm even using a recommended hosting company. Everything works well with no problems, quite satisfied.

 

* safe_mode is off

* registered_global is off

* I'm the only site administrator; no one else has any passwords etc. (except my dog, but he's not talking)

 

Today when I accessed my ftp account I noticed some files have been edited. Actually a script was added to my index.php, admin/index.php, chat/index.php, orca/index.php, forum/index.php and a few others, the script was a mile long, with no reference to anything.

 

How did they get there? Is there a security patch? I never had a site hacked, but would think if someone was able to get in they would do more than secretly place a code on a few selected pages.

 

Any ideas out there? Did I miss something?
