Please Help. With the new release I have major link issues. When I log in as a member and I click on the video link on my control panel bar at the top of the page I get file not found and end up at this web address http://mysite.com/video/all/10/1. It should be sending me to http://mysite.com/videos.php but it doesnt.

its your permalinks. you need to turn off your permalinks. there are a ton of posts about this exact issue, and this had nothing to do with the upgrade.
i think you have to disable some php flag in the .htaccess. try expertzzz.com and query the forum for permalinks that should get you a few answers.
